When I am screening an Anime to check if its worth watching. One of the first things I notice, and thus a large reason for or against watching something; is the music in the intro. When an anime has a good intro song, I am more intrigued and more apt to continue into the actual episode with a better attitude. The reverse of that is also true. When the music bad or not fitting for the anime subject; etc, then my threshold for the animes bad points will be lower.
Here are some of the best I can remember: "When the seagulls cry" from the anime Close Umineko no Naku Koro ni by Akiko Shikata
Inner Universe from Ghost in the Shell: SAC by Origa (Rise by Origa is also awesome)
Area 88 Cyber Trance of Area 88 cant find who artist is
Toki wo Kizamu Uta of Clannad After Story by Lia
"Musōka" by Suara of Utawarerumono
